Just bought a 1998 Z3 1.9/auto w/40,000 miles in great condition. Only 1 issue is that the power top does not go down/up. Any suggestions as where to start troubleshooting.  

congrats on your bought...did you mean "Power Window"? if yes, the problem is motor.

     Actually it is the power convertible top that will not go down or up and not the power windows.

hi mate...that's exactly what my uncle's problem with his car, what he did was..he'd brought it to the nearer auto shop, and let the mechanic do the repair of his car, changed it with BMW aftermarket parts needed by the car. 'till now he's got no problem with his car. and we really enjoy the ride at ease.

Two relatively common issues with the Z4 tops is that the hydraulic fluid for the main top motor (the one that does the work after the header is unlatched) gets low. The other is that the main motor gets water trapped inside the plastic housing which causes the motor to fail.There's an updated housing that is supposedly more waterproof than the current housing but if the failure is due to water ingress, then you'll also have to replace the top motor.
