Can this be done ? I would not be expecting as much performance from the turbo that if my tranny was standard but would it still work ?

I suggest before spending all your cash making that car better to do a Standard conversion.

standards are usually much better at taking power but with our bws the auto is just as strong, some may say stronger. swaping from auto to standard is way to expensive.

A bit expensive but will give you a fair way to go.I mean standard is like in a middle.You have a preview of the desired performance rather that trying a much unsure conversion.
